This bike has sat a long time of its' 12 years.  I would think stale fuel along the way would be a reasonable possibility.  I'd find some fuel injector cleaner that has a reputation for working.  Here in Indiana I know Lucas brand works.  Secondly contrary to normal behavior, a 4 stroke machine with stale fuel can have a fouled spark plug from stale fuel even when the plugs don't look bad.  I experienced it myself and I was very skeptical until I replaced plugs on a bike I had that sat at a dealer for consignment sale.  Rough running when cold again could indicate less than clean injectors IMHO.
 
Good luck as it will be a good machine once the gremlins are exorcised!

Confused me too York in yoo ess ay not over 'ere, but to be fair Harleys use similar injection, best guess is rubbish fuel/plugs, Worth doing the easy small stuff tho' Fuel filters replace, replace plugs and plug caps, even plug leads good injector cleaner and decent fuel, over here there are places that for little real cost will run a very pure fuel through an engine to clean the engine, create better emissions numbers without taking the engine apart..... These engines are decent run well and really don't have many issues at all, change oil at the recommended intervals along with filters they are good for well over 100,000 miles. Ethanol in fuel is the real bug bear it will, if left gunge up filters and injectors/jets as well as foul plugs

I would go back to first principles and check and adjust the valve clearances cold. A very easy job. Put in two brand new spark plugs and a fresh tankful of petro laced with fuel injector cleaner. Fire her up and go for a long ride. She is probably not even “run in “ properly yet. 
I have a V7 of similar vintage and I think the engines may be much the same.
Once it has had a good bit of running you can tackle any fuel injection issues by following the service manual, available to download somewhere(cannot remember where!). I also downloaded GuzziDiag from www.griso.org and bought a connection lead from Lonelec. With this you can do your own TPS reset very easily.

Hope you're finding some improvement Erickrout, my belated advice would be to make one change at a time, so you know what works and what doesn't.
Make two or three changes together and you'll be none the wiser.

if you have rubber spark plug caps change them as i had problems with them on my 2013 racer.change all the oils as you never know what crap could be in there.if the bike is used in the cold weather a higher cca battery will help.take back wheel out to access end of driveshaft as mine failed partly my fault and partly dealers it had no grease on it and was rusty and worn out.i have done 87000 miles in 6 years and only a few things worn out
